The 2004 Olympic Champions scored through Eddie Ockenden in the 39th and 41st minutes and Russel Ford in the 53rd minute.
Jiwa Mohan scored Malaysia's lone goal in the 70th minute after the hosts reached the final of the tournament for the first time in 22 years.
It's the fifth time that Australia has lifted one of the most coveted trophy in International hockey, having previously won the tournament in 1983, 1988, 2004 and 2005.
The 16th edition saw them making their fourth successive final after they had lost in the final to Holland last year.
